All of Neo's abilities - inside and outside the Matrix - exist because of this connection. She characterizes Smith as Neo's exact "opposite" and "negative", who threatens to destroy the Matrix and eventually the Machine City. She states that "everything that has a beginning has an end", and that the war is about to end "one way or another."
